Those G13/F ,Em9/D & E9/D, I just don't hear them. The bass is definitely playing in C down to Em as roots, but it's busy & not hitting the root on every beat, so it's perhaps misleading. The bass IS the chord; I don't hear F's & D's there. All the other versions suggest C's & Em's with some suspensions. Also, on the break at the end of "change of heart" the guitar/piano riff is technically on the B (or the 5). I think the bass hits that.

Since I play solo, i try to 'catch' as much of the overall sound into the chords. You may be right all the way, but when i play the other versions i do not hear that whole sound. Thus i wrote my version.
The only thing i know about steely dan - music is that nothing is ever simple.
