There's no way the E string is being played like that in the chorus for rhythm... I'm pretty sure you're confusing that with the bass... It actually sounds like something like a power chord on D and G string (2,4 -> 4,6).. but I don't think that's the full chord. When you have it switching from E string power chords to A, if you listen closely, the bass goes to a higher octave, and the actual rhythm guitar portion goes to a lower string (ie, the A string, rather than the D string)
