I think you've got the tuning wrong, personally.

Mark would play with on only two strings, putting the D and G strings into the regular A and D slots and tuning the G up one step. Thusly, the song would play like such:

A-0-0-2-0-2-3-2-0-|-2-0-2-3-2-0-x-0-
D-0-0-2-0-2-3-2-0-|-2-0-2-3-2-0-x-0-

A-0-2-0-2-3-2-0--|-5-5-5-5-3-
D-0-2-0-2-3-2-0--|-5-5-5-5-3-

Later the riff changes:

A-0-0-2-3-0-0-2-3-
D-0-0-2-3-0-0-2-3- etc

Makes a lot more sense and it's a lot easier for a musician to play.
