I am attempting to do this by ear, so if you find any mistakes or have any
suggestions be my guest and tell me about it.

I'll show the chords first then the tab. These 3 chords are used throughout
the intro/verse/chorus.

Standard Tuning

Capo 4

Alright, now for the tab.
The picking is pretty quick.
I'm just going to tab how I play, but you can fiddle around with it a bunch of ways and 
it will still sound fine.
Try to let the notes ring.  Especially the open B string.

in the intro for example.
Also, randomly throughout the song, he does a hammer on on that 5 you play.
That's pretty much it.  Like I said, you're welcome to comment on anything that needs fixing.

** Here's some other guitar parts I heard in the song.
This one begins right after Brandon sings, "On a subway train before the dawn."
It's repeated twice and changes to the second part at, "Couldn't figure what got into me."
This progression continues in the same manner for the rest of the song.
I tried to tab it with timing in mind, but listen to the song to be exact, and let the notes ring.

Excellent tabbing, my friend. Would have taken me forever to figure out I needed a capo on fret 4. I reallllllyyy appreciate this!!

The hardest thing is the semi-random additions of 2/4 measures on the 5/4/0/0 part, as you mention. This song is fairly brilliant in its simplicity though :)

i heard a slightly different picking pattern. I do have to thank you for the capo direction, I was lost on this song for a while.

E -------3---3-----3/7---7----------------------------|The rhythm is pretty easy to pick up next to the recording. There are plenty of extra hammers and pulls that are, as OP stated, just thrown in wherever.
