The song is in 6/4 - I think that's the best fit - but there are a few mixed meter things to watch out for.  
Also, I see no reason not play this in standard tuning, even though I'm sure Thrice does it dropped. (And all 
the fall over the word they happen on.)

I think the B you're looking to replace is an E7. Sounds good to me, but then I'm a bit of a newbie. :)

No, there is a very heavy secondary dominant of B there...in just about every instrument. I think I've decided it's a Bdim.
