Alright, Uncle Wally:

During the intro, Joel is playing these pairs of notes, not chords:

B-C# : G#-A# : E-F#

Under that, Pony is playing these pairs:

D#-E : B-C# : E-F#

So, it would seem that they're moving through these pairs of chords:

Bmaj-C#m : G#m-F#7/A# : E-F#

These chords are really only suggested, not overtly played, but if you want to play
them, these voicings sound nice:

  Bmaj - C#m G#m - F#7/A# E - F#

Update by Eric
Then comes this dual harmonized riffage...
The parts that are palm muted, I am not 100% sure about those notes, particularly the lower melody.
But since they are muted, and played pretty quickly, you can hardly notice if you play the whole
thing at full speed. Also I'm not sure that there are even 4 notes played each time by both Jake
and Brendan, and as you can see towards the end, you can use rakes too to fill in some of that space.
It's a triplet/shuffle feel, and spacing indicates the timing.

End Update

Then they do the F# - C#m thing, which is really cool (By the way, you can solo over
everything so far in B Major, just focus on the the non chord tones, never resolve to
the 1(B), 3(D#), or 5(F#)). Then back to the intro, then back to the F#- C#m verse.

More update by Eric
The riff here is like this...
  F# E D C

B---3-4-3-------1-2-1-------0-
G--3------3----1------1-----0-
D-3-----------1---------1---0-
A---------------------------2-
E---------------------------3-

End Update

Ending Section (2x):

G - F - Em
G - F - Em - Dm
G - F - Em - Dm - C

End on a a big G chord 3 times and repeat the intro riff, but now in the key of G
instead of F#. Throw in some harmonic over the 12th, 7th, and 5th frets. Brilliant.

Update from timb433@yahoo.com
I'm pretty sure in the verse in uncle wally the second chord is a C#m7 instead of just a C#m

More from Eric
Like many UM songs, they use the open E and B strings on their guitars a lot.
The verse can be played like this

 F# C#m7
----(0)-----2-0------
----(0)---------0----
-----3------------3--
-----4---------------
---4-----4-----------
-2-------------------
